RT auto-levels moves the contrast slider which effects colours too much for my taste, but unfortunately you can't just switch that bit off without disabling auto-levels completely so I manually reset the contrast after the RAW has loaded then tweak the exposure/black levels. Set "False Colour Supression Steps" under x-trans RAW settings to 5 - gets rid of weird colour artifacts I've seen from time to time.If I want to process the RAW I have a default profile (you can assign it in the settings menu under "Image Processing" tab) that does the following: Since I figured out the best in-camera settings for me the OOC jpegs are great 70%+ of the time, so I just use RT on these for a little crop, small tweaks or for B&W conversion. If I have a lot of images to go through I will generally do a pass in RawTherapee's browser view to star the best then filter appropriately. I shoot RAW+JPG and have a python script copy files off my SD card into an "inbox" for jpegs and "raw" subfolder for rafs.
